Another idea in that direction: Killing a whale weights heavily on the adventurers' consciousness. If a whale killer goes to the priest and asks for opening a death portal, it's way harder for the priest to sort out, and he'll charge two gold ingots instead of one.

Those solution can be fairly wacky or hard to implement. But if we think about it ... hitting whales is putting blood in water and blood ... yes, you guessed it, attracts sharks. So hitting whale could significantly increase probability of spawning shark nearby ... and sharks, well, they attack and they bite.
Other proposed solutions:
Whales should try to drown the player: #2017
Whale should hit the player with tail and stun him: #2684
currently whales are most reasonable meat source for werewolves. hunting scorpions can be quite dangerous and other mobs mostly drop no meat - #1680. If whale hunting is to be more dangerous, it should be less tediouis, see for example #4427.
with proper equipment (crystal gilly, staff of light) hunting is relatively safe, but needs lot of time and you need to watch your minimap that you are not close to a city
