Deleting a branch is permanent. Although the deleted branch may continue to exist for a short time before it actually gets removed, it CANNOT be undone in most cases. Continue?

Can we reproduce this?
Confirmed! Tried it with 25 red dye and 50 castle_tapestries:tapestry tapestries. Upon pressing "craft all" the 25 red dye disappeared, 25 tapestries were returned into my inventory and 25 tapestries stayed in the crafting grid - unchanged.
Same result with 25 orange dye and 25 tapestries, but here all 25 tapestries were sent back to my inventory. Only if you really put in one tapestry and one dye you get the desired dyed tapestry without losses.
I looked through the code of the mods used in this.
I suspect the problem in the crafting recipes of castle_tapestries and it's use of variables. Or it might be a problem with the shapeless type. Unfortunately the official documentation about this type went over my head. This one's for Alias.
