the usual solution is to have a filter injector remove the mortar & pestle and cycle it back into the main inventory.
also, if you're processing wheat, use a handmill (quern) to make flour instead of the mortar/pestle, you get 4x the output.
but i do think it's at least worth asking pipeworks to put "replacements" back into the main inventory if the item is replaced by itself. i kinda hate the filter injector re-insertion strategy, it's unreliable in complicated crafting networks.
